What I did check was the alf_lock table, and it says "not-locked" for the job there. Is there anywhere else this can be held? It is for a clustered Alfresco repository instance.

The service stop will timeout, and killing the tomcat process will result in an access denied error message after which the only resolution is to reboot the machine. On yet other machines, the JVM fails to claim SSL ports despite them being available. Have others been experiencing issues like these?

Some new patches on Windows and it may cause issues with the jvm bundled in the installer (it is probably an old java version). Same may be with the bundled Tomcat. Sorry if can't be more specific, Windows as an application server is something I avoid.
